If i am not mistaken and my memory serves me well:
We have no idea.
She had a brief encounter with her dauther after the mask fight. But it was never elaborated what she did afterwards.
A somewhat popular theory is that she went into hiding fearing Trace and/or the actual Templar council.

Fools! At this very moment she stalks the chambers of the Templar Council with her Lynn'Knoll ninja squad, ready to enact her own coup to take back her rightful place as Grand Templar and visit unspeakable doom upon our anime-haired protagonist! 
Seriously, though, I have no idea. She was sort of a minor character to begin with, and her main role in the story has been via flashbacks to flesh out other characters and/or give context to the current plot. Though I wouldn't be opposed to the idea of her leading a reformed Templar Order should she and Trace team up to depose them.
